Is the current King of Cambodia descended from the Angkor god kings or is it a complete different dynasty? If so - when did the rift occur?

It is still called the Varman Dynasty. But there is a legend that says that Norodom Sihanouk's ancestor ascended the throne after he accidently killed the real king. I forgot what era the legends take place, perhaps in the 1600s?

The last of the varmans of Cambodia got killed by thon chuy with a magic spear. The king was spying on thon chuy and his sweet cucumber farm. Thon Chuy mistook the king as a robber and killed him with a spear.
The varman bloodline remains in the sultans of Indonesia.

Wait - so the Varman Dynasty of the Angkor kings (Jayavarman, Suyavarman, etc.) died out with the king who was killed by Thon Chuy? Because in Sianhouk's title, it still says Varman. I have also read that Sianhouk is descended from Angkor's "god-kings" but i was just clarifying. If this is true, then Cambodia must be the second oldest monarchy in the world (second to Japan).
Really? But do the Indonesian sultans have power, or are they just figureheads and not even teh head of state?

Not sure about the number of Sisowaths that died during the war, but many were executed by the KR regime. Norodom Sihanouk's mother was a Sisowath.
Today there a few active in Cambodian politics, I think one of them has his own political party. And another one is an ambassador.
